If you make some ducting behind the cooler you will be fine, and you really should make ducting anyway to get the best out of your cooler. People always under estimate the need for rear ducting, much like a shroud on your radiator the rear ducting will help the air flow smoothly and make the cooler much more efficient.

You want to control all the air going through the car. Fender liners are very important.

You can pull the fender liner, but take some aluminum sheet material and make a "wall" to block any components or coolers that could potentially be damaged by rocks/debris.

It depends on the kind of pressure your seeing in that area, you can actually open the front diffuser top up and expose it beneficially... some teams do this, rarely for le mans cars because the efficiency is so critical but it looks like you have basically stock aero in that area anyway? undertray, etc?

if that is the case, my $,02... Target a minimum clearance of 25mm from tire to liner when the tire is at 7 degree slip... but go in excess of that until it clears at full lock and at min/max extension of the suspension it only needs to be ~25mm min at the position it will usually see. They optimize the factory cars for drag at ~75mph

i wish that ARC oil cooler wasnt 2 grand, because then it would sit above the IC and u wouldnt have to worry about fender liners
